renamePDB.tcl: Rename PDB Atoms to DYNAMO Form.

Flag Argument Default Description
 -in inPDBName Input PDB.
 -out outPDBName Output PDB
 -ref refPDBName Optional Reference PDB
Optional Setting of Segment or Chain:
 -seg segName New Segment Name.
 -chain chainName New Chain Name.
 -na Input PDB Consists of DNA/RNA Residues.
 -del Delete Atoms Not Found in Reference.
